Does anyone know if JMS has ever used an alias when writing?

That would be yes, no and maybe, I think. He's been known to use Fettes Grey (the names of the two graverobbers in The Bodysnatchers) and attempted to use Iben Scrood on Crusade but the WGA disallowed it.
My feeling is that he doesn't use pen names in order to conceal his output the way some writers do but that he has some registered names for use when he doesn't like what's been done to his work. When I asked him if he had any pen names he hadn't told us about, all he said was "Several." He must've been feeling Vorlon-ish that day. <g>
